Subtitle workflows in premiere pro CS6

Hello! We are editing a doc that will be largely in Lithuanian with English subtitles. For each scene of the film, we have 2 sequences: Sequence A is the entire rough scene, and sequence B is a  "frankenstein" sequence composed of all of the bits from the scene with dialogue, which we created in order to send to translators. To clarify - sequence B is ONLY clips of solid dialogue, while A includes all of the pauses and actions in between. A is the sequence we plan to use in order to edit. The problem is that now our time-coded transcripts reference the timecode in sequence B in stead of sequence A. This means that if we use a time-saving plugin or what have you to make the subtitles according to timecode, we will have the subtitle layer only for sequence B, and not for sequence A. I'm thinking we will have to somehow cut and paste the subtitles from B to A, or use markers and input subtitles manually using the titles feature. Any way I look at it, it seems very cumbersome. I'm  interested to know if anyone has been in a similar situation, and would appreciate any fresh takes on how to approach this workflow. Thank you!
