Merged clips and out-of-sync notification

I am working on a project in Premiere Pro CS6 with R3D footage, audio recorded separately. When I am out of sync, the marker only appears on the reference audio from the camera, not on the merged audio tracks. Am I missing something simple? How can you cut (easily) with out the sync notifications?
